The first uncommented line will read XDG_DESKTOP_DIR="$HOME"
Change that to XDG_DESKTOP_DIR="$HOME/Desktop"
Restart nautilus.
nautilus -q

Gnome How to change desktop directory?
I accidently removed my Desktop directory and now Gnome showes me the contents of my home directory on desktop. How do I point out which directory to use for desktop icons?
The first uncommented line will read XDG_DESKTOP_DIR="$HOME"
Change that to XDG_DESKTOP_DIR="$HOME/Desktop"
Restart nautilus.
